Plagene ved funksjonell dyspepsi kommer og går. De varierer i intensitet. Mange pasienter blir betydelig bedre når de blir kvitt den underliggende bekymringen for alvorlig sykdom. Men noen har vedvarende plager på tross av behandling og undersøkelser. Trøsten er at funksjonell dyspepsi er ufarlig, selv om det kan være plagsomt. Forskning har vist at selv pasienter med vedvarende funksjonell dyspepsi, ikke har økt risiko for å utvikle kreft i magen.
